The National Pygmy Goat Association does not allow "breeding up" to full blood. Only goats from already registered parents are allowed in the registry, unless you wish to go through the progeny process. It costs $350.00 to start the process. The pygmy in question must be of good pygmy type and pass assessment against the breed standard. Since in your case it is a doe, she would have to be bred to three different registered bucks and produce live offspring with all three. ALL of the offspring are assessed for correct pygmy type and must meet the breed standard. IF all of these conditions are met then the parent and all the offspring can be registered. Since you say this doe is too tall to be a pygmy then she would not be accepted even through the progeny process. At least not by the National Pygmy Goat Association. The American Goat Society may allow you to register her as a recorded grade pygmy but their breed standard is much the same as the NPGA's. Most pygmies that try for the progeny process registry with the NPGA fail because not all of their kids pass the assessment.
